Using the Cheat Menu code will disable all trophies (if you want to use this post-Platinum then see the Glitches and General notes link for the instructions), plus using the Infinite Ammo and/or Health modifiers will disable the Top Secret trophy and enabling any modifiers at all will prevent you from getting the Are You Serious!? trophy.
